An ALTERNATE ending:
Find the lost girl and follow her north - the lost girl is Discovery and you follow her north to Washington DC
To where her father carried her forth - her father was Maynard, the painter. He painted both Discovery paintings, the 2nd hangs in the Southwest Pavilion in the Jefferson Building of the Library of Congress.
Mind her corner and through that hole go = Go through the corner of the SW pavilion, through the courtyard (hole in building) into the Reading Room
Her first name follows (news you must know) - the word "Discovery" follows the word "Spain" in the circular dome ceiling.
That marked with the eleventh breath = France is eleventh around the dome (starts with Egypt).
Tells a tale where the train took the son is the end of the trail = the "trail" runs from the Dome down. Spain leads to the statue of Commerce (holding a train) which leads to Christopher Columbus (the son).
In San Francisco there is a building that is "marked" with the French Flag (Tricolore Cafe and Catering). On the front of the building are inscribed the words "Columbus Savings Bank" (Spain, Commerce, Columbus). The third word is "Bank"

An alternate, alternate ending:

He went to MIT and became a draftsman but wanted to pursue art so he went to France to study under Leon Bonnat. He returned to America and eventually painted the mural on the dome of the LoC.
Within the words "set in stone" within the mural of America, the third line says "Edwin Howland Blashfield".

Mind(Heed? Actual Mind? Look at? Knowledge?) her(Lost Girl? Discovery? Some other female?) corner(Quadrant? Room corner? Corner of the mural? Street corner? General corner of the LoC? ) and through(Actually through? Through, like 'through this we learn that?) that(the corner?) hole(Actual hole? Door? Stairwell? Metaphorical hole? Gap? Window? Tunnel?) go(Physically? Mentally?).
Her(Discovery? Lost Girl? Unknown her?) first(Numerically? First listed? Discovery? Lost?) name follows(Physically? Surveillance? Imitate? Keep to? Understand?) news(Actual news? Information? Directions? The word news?) you must(We know it already? We have to know it to proceed?) know.
Lots of questions, lots of answers, none that I've been able to follow through the entire poem.

Ok I have just submitted my theory to M and shared it on IRC so I'll post it here:
Find the Lost Girl and follow her North --> Discovery

Mind her Corner and through that hole go --> turn to your right (Square dance move, thanks Cherrybomb) and go through the door.
Her first name follows news you must know --> The South Gallery of the LoC, which you enter when going through the door features all the signatories of the DECLARATION (news you must know) of INDEPENDENCE (her first name)
The Declaration of Independence was signed in Independence Hall in Philadelphia, PA.
That marked with the Eleventh breath tells a tale. -- Kit A011 contains the page from Genesis XXV, which tells the story of the death of Abraham.
Abraham Lincoln once gave a famous speech in Independence Hall on a stop in Philadelphia.
Where the train took the son is the end of the trail -- When Lincoln died, his son Willy was exhumed and their bodies were carried by rail to their final resting places in Springfield, Ill. (Thank you cvxn) Their trail would have ended at Springfield Union Station, now part of a museum/park on the grounds of the Lincoln Library.
When you get there look at the words set in stone -- when you exit the Station there is a statue of Abraham Lincoln, his pedestal has words carved in Marble.
The door will open to the third that is shown -- The third word is "Task"

Having yet another go at it:

This takes you to Independence, MO.
11th breath refers to the vial of air marked with 11/17 with the bible page that begins the story of Exodus. (in fact all vials with an 11 on them but one have bible pages from Exodus)
Independence is where the tale of the MORMON exodus begins.
Brigham Young Jr traveled with his father Brigham Young via Wagon Train to Utah.
When Brigham Young arrived at the Great Salt Lake he said “This is the place” and the train stopped and they began building what is now SLC.
There is now a park at that location with two different stone monuments, both of which start with the words “This is the place”
The third word is ‘The.’

Yet another: This time I chose to stick with Civilization. Follow C to the LoC. Mind her corner (NE) and go through the hole in the building made by the courtyard into the Main Reading Room. Her first name follows is Progress (of Civilization), the mural depicting the 12 epochs. Marked with the 11th breath is the state of NY, the 11th state (and shown in the stained glass circling the Reading Room). Progress and New York tell a tale where the train of progress took the son (the Congressional Reading Room). Inside the Congressional Reading Room is a mural called the Light of Progress (the ORANGE light) within which New York appears. The third word on the mural is "Excelsior", which is also the state motto of New York.

Bodie, CA est 1876 after gold was discovered. That marked with the eleventh breath= Gold is a group 11 element where the train (Bodie & Benton RR) took the son(Gold) is the end of the trail = Ghost town, end of rr tracks. words set in stone=Plaque on abandoned rr line Third word is Benton.

The answer is "Venat", Latin for Spring. Follow Discovery to the SW Pavilion of the LoC. Mind her corner and pass through to the mural on the West wall, "Conquest" (determined by compass, N-E-W-S you must know). Marked with the 11th breath is Velasquez, who was an explorer under orders from Diego Columbus, Christopher Columbus' son. The train took him to Santo Domingo where he is buried in a tomb with his father. The inscription there in stone says "Expecto Donec Venat" ("waiting for the Spring"). The third word is "Venat".

Shocking! Another submission...
The answer is "sailor". Mind Discovery's corner and go through the courtyard into the Main Reading Room. Discovery's first name (Mena, the first Egyptian King and Spanish for "Ore") follows "Written Records". Marked with the 11th breath is Emancipation (11th epoch in the main mural). Ore-Discovery-Emancipation tells a tale of John C Fremont's journey from Missouri to California (Fremont declared emancipation of slaves in Missouri, explored the West and discovered Gold in California). Where the train took the son (his son was a sailor, Admiral John C Fremont) is the Lone Sailor Memorial in San Francisco. The "son" looks out over San Francisco Bay (named the "Golden Gate" by John C Fremont Sr). The third word on the plaque of the Lone Sailor Memorial is "Sailor".

Another week, another submission:
The answer is "Stone". Her father (Maynard) carried Discovery to the Jefferson Building in the LoC. Mind "her" (SW) corner and go through the "hole" (the courtyard in the building) and proceed into the Main Reading Room. "Her first name follows news you must know" - news you must know is "Human Understanding", the mural at the top of the dome in the Main Reading Room. The first name that follows is "Egypt". Marked with the 11th breath (France is the 11th epoch in the mural chain - an epoch is a period of time/era/breath). The tale it tells is of the Rosetta Stone, which the French re-discovered in Egypt in 1799 - the Rosetta Stone is the key to understanding Egyptian hieroglyphics as the same text was written in hieroglyphics, Egyptian text and Greek text. The British took control of the Stone when they defeated the French through the capitulation of Alexandria. They transported the original to the British Museum in London where it remains. The son (a replica) was created and is on display in the King's Library in the British Museum. The third word on the stone inscription is "stone".

I've lost count of how many entries this is:
The answer is "Gutenberg". Mind the SW corner and go through the hole in the courtyard into the Main Reading Room. Discovery's name follows "The Art of Printing" in the mural in the ceiling. The 11th breath is the 11th statue around the room (Shakespeare), which is marked/was created by Frederick MacMonnies. There is a second "Art of Printing" designed by MacMonnies (son) in the lobby over the center door to the LoC. Looking out, you see the words "Homage to Gutenberg".
